Seems like there should be a way with that "participated" box, but I can't figure it out. I did select all and mark as read, but still have the new tag on threads.
Can anyone help?

Ah, this confused me for a bit too. When you hover over the "Mark as read" option it should give you a list to the side (see image below), if you choose the top choice - "Now" - it'll mark the selected threads as read. I believe the other options mark the selected threads as read for the stated period of time, so if you choose "1 Week" then you won't consider any new posts made in the next week to be new - it'll just mark it all as read until the week is up.

I've done that but it doesn't get rid of the "new" tags, is it supposed to? Is there some kind of submit I'm not seeing? Nope - for me I just click on the "Now" and after maybe a second the "New" tags are removed from the selected threads. I dunno why it isn't working correctly for you, I'm afraid.

Only works on threads that I've "participated" in, won't work on threads I haven't opened.
