If anything, by destroying Mecca and Medina, terrorism (and the 12th century equivalent) would go up. All Muslims would be in a blind fury for a thousand years and basically do anything to kill off the Christians who destroyed their most holy cities.
Neither city could be destroyed permanently, they're by far to important to be so. Mecca would probably at least attempted to be restored, Medina might just because a small town important to it's history. Both Sites could actually become holier do to this act, as it could represent Muslim Defiance to the Heathen.
In my previously mentioned ASB timeline from the first post I mentioned that the holy cities were destroyed by a non Christian faith I created for the timeline, Heliosianism which is highly derived (and artificially constructed) but one the less decidedly Hellenic in origin and influence although the patheon is quite different to the Olympian one and some of the shared deities are different eg no virgin Athena or Artemis and no Zeus or Hera (replaced by Helios, Eos and Selene).
(The notion of the Heliosian faith actually forming historically and having any success in overthrowing Orthodox Christianity is in itself rediciously ASB but then again so is the series of events that set up and influence the world I'm building eg accidental time travel, telepathy and other shenanigans... Heliosianism is originally spread via telepathic forced conversion!)
The blind fury seems about right though although I'm thinking more long term implications since Eosopoulou Byzantium/Rhomaion eventually conquers most of the Islamic world and forcibly converts it with a combinaiton of missionary work, forced telepathic conversion, brutal opression and supression and population disruptions caused by the estalishment of Greek colonies in some areas.
Islam eventually becomes confined to the interior of Arabia, Yemen and Oman and east and west Africa via the Fatimid Caliphate based out of Nubia/Sudan and the Sunni Sokoto Caliphate and others like Mali. I want to explore the changes the faith might under goe due to the assuredly permanent destruction of the holy cities (and later Jerusalem which is subjected to Sacred Purification and rebuilt as Heliopolis Major.... Heliosians zealots!) and the utter humiliation the faith has endured at the hands of the Heliosian Rhomaion Greeks.
(The holy cities can't be rebuilt due to the Rhomaion garrison cities of Yathrib (rebuild over Medina) and Auroralis that have been established in their former locations to protect Rhomaion interest in the region, Red Sea trade and contain the nomadic tribes of the Arabian Desert.)
